Every time I upload a video file I get that error.
Most of the time I am uploading a .flv file...
Is me uploading .flv's the problem?

It looks like ffmpeg is trying to call your GD libraries for building the thumbnails and is getting errors. You can try switching your thumbs from ffmpeg to mencoder (in the admin section) to see if the problem goes away. If not, you'll need to make sure that your PHP is installed with GD Libraries.
