Specifically .rm and .mp4 aren't converting with FFMpeg. I'll try Mencoder soon but I doubt I'll get any luck. The .mp4 files upload with FFMpeg but they are rather messed up audio wise. And the .rm files show up but nothing plays at all.

mencoder installed on your server is doing the conversion. So if video is not getting converted properly, you need to look into mencoder or ffmpeg installation.
I just finished using Mencoder and it didn't work. I'm with hostonnet.com though. Didn't you recommend them?
