get stuck at FLVTool2

Any problem with flvtool2 or the process get killed in half way ?

It works in regards of Server 1 whenever someone uploads a video and it converts, but the other servers it doesn't work with.

Try disable the server, enable another server and see if video get uploaded to other server.
